If you move a unit into a city containing a boat, how is the game supposed to know that, you want to load the boat and not just move into the city? Answer you press "L" to load, but you can't if you haven't got full MP's. Although you can if you have a train line and Shinkansen Express. Or, as previously suggested, just move the boat out of the city then move the unit into the boat. I think, Civ 2, (on which this game was based), was basically the same.
